Variation in influenza vaccine response is the result of both patient-specific expression changes and shared changes that vary in their timing. To understand these overlapping events, vaccine response was monitored using RNA seq, flow cytometry, and ELISPOT with improved temporal resolution. By using functional principal component analysis to analyze B cell response daily, correlations between vaccine history, cellular response, and gene expression were investigated. Using this approach, a common gene expression pattern correlated with migrating plasma cells was found in previously vaccinated subjects.

The emergence of drug-resistant influenza strains over time can make drug discovery of effective anti-viral treatments a moving target. To identify host genes required for influenza replication, an siRNA screen of proteases was conducted in epithelial cells. Five potential targets were found to be required for virus replication. Pathway analysis found these five proteases to be components of inflammation, cAMP/calcium signaling, and apoptosis pathways and to be potentially regulated by endogenous miRNAs. Further assays confirmed several of these miRNAs as regulators of protease expression and additional potential targets for anti-viral drugs.
